Hello,
Lilypond does allow to have microtonal MIDI files but you can't use
chords. Or, more precisely, each voice would have to be alone on a
separate staff -- i.e. for a 4-voiced chord, you would have to use 4
separate staves, each containing just one note.
The pitch deviations are not given as frequency ratios but rather as a
fraction of an equal-tempered whole tone.
