There is an easy way around that.  After committing, do something like

git --work-tree=/tmp/lilypond-test checkout
cd /tmp/lilypond-test

and do your tests there, assuming that /tmp/lilypond-test did not exist
previously.

That also saves you from stuff in autom4te.cache "helpfully" making a  
broken configuration work by reusing results from a previous run.
