Thanks for reporting this.  I'll need to investigate why this is happening.

Note that this doesn't happen when you use \offset.  (And you might find  
this technique more convenient for your needs).  Instead of

\override Beam #'positions = #'(-4.5 . -5.5)

use this:

\offset positions #'(0 . -0.5) Beam
