The \transposition examples are really bad: we have
     \set Staff.instrumentName = #"Cl (A)"
     \key a \major
     \transposition a
     c d e f
     \textLengthOn
     <>^\markup { Switch to B\flat clarinet }
     R1

     \key bes \major
     \transposition bes
     c2 g

What does this mean? First we are playing with an A instrument in notational key a\major, meaning that the concert pitch key is actually fis\major (!). Then we switch to a Bb instrument in the notational key bes\major, meaning the music is actually sounding in aes\major. An audible jump by 10 (!) accidentals.

To add insult to injury, the key of bes\major is printed with natural signs dissolving the sharps from a\major. But with the instrument and particularly the transposition switch, the keys are not even related.

It would be much less confusing to pick the same concert pitch key before and after the instrument change.
