Like when you are talking about system calls, or scheduling strategies, or file system permissions, or memory paging algorithms. As a rule of thumb, if the statements require the GNU file utilities or the GNU libc to make sense, the proper reference is GNU/Linux.
This would include most virtual environments as those consist of more than just a kernel. In the context of LilyPond, it is a reasonably safe bet that GNU/Linux will be the correct term to use in 100% of the currently existing occurences.
