Thanks! I didn't want to reveal the contents of my tree, so I tried to
create a minimal example that would reproduce the problem. In the
process I discovered the cause: my package contained a
.stow-local-ignore file that had accidentally been encrypted. After
fixing this, Stow 2.2.0 from Ubuntu 14.04 seems to be working fine.

On Ubuntu 15.10 Stow 2.2.0 from the Ubuntu package is giving me the
warning "Possible precedence issue with control flow operator at
/usr/share/perl5/Stow.pm line 1736", but it appears to work fine despite
this warning.
