Something is very wrong if the only files in /boot/grub/ are
grubx64.efi and grub.cfg, with no directories. Are you sure you're not
confusing /boot/grub/ and /boot/efi/EFI/grub/?
Your grub.cfg should be in /boot/grub/grub.cfg. If you've created a
/boot/grub/efi/EFI/grub/cfg then remove it to avoid confusion in the
future.
