These should be (mostly) .elc (byte-compiled) files and symlinks to
.el files.

Here you should find the original .el files.

On my system /usr/share/emacs/23.0.91/site-lisp is a symlink to
/usr/share/emacs-snapshot/site-lisp.

Emacs automatically loads your .emacs unless you start it with the -q
or -Q option. And, yes, the .emacs is "just" a text file.
