Hacking the lisp code is the ultimate way to configure Emacs.
I see nothing wrong in that :-)
Anyway, you can disable mouse-highlight in your shell buffers:
M-: (set (make-local-variable 'mouse-highlight) nil)
You could also put it on comint-mode-hook.
