You need to change eshell-prompt-regexp as well. For example:
(setq eshell-prompt-function (lambda ()
(if (= (user-uid) 0) "# " "$ "))
eshell-prompt-regexp "^[$#] ")
(You may have to restart Eshell after making this change.)
