I'm back :-)
I started with this issue, and it should be fixed in this candidate release:
http://rap.dsi.unifi.it/~bettini/gengetopt-2.19rc.tar.gz
and by the way, this also started using gnulib,
http://www.gnu.org/software/gnulib, (e.g., for getopt and strdup)
in particular, under windows, it uses a fixed version of getopt.
