And in which directory out of the listed above do you have diff.exe?

In any case, those embedded quotes look suspicious, I suggest to
remove them from the value of Path outside Emacs and then try again.
I mean this, for example:

    "\"C:/Apps/cygwin/bin\""

The inner quotes should not be there.  You don't need them in Path,
either: Windows knows that the only delimiter there is ';', so
whitespace doesn't need to be quoted.
