It's probably comming from something in your .emacs. It is in the CVS version Emacs (the development version). I can run for example M-x ediff-buffers without any problem. I use the setup I have written down if you follow the link on http://www.emacswiki.org/cgi-bin/wiki/WThirtyTwoInstallationKit .
