My guess is that you're running a very old (Emacs 20) version of
eol-conversion.  (Among other things, the menus changed from Emacs 20 to
21.)  I'm not aware of any problems with the current version (available from
centaur, see below).  But if you still have problems with the current
version then do please let me know.
