Can you run "emacs -q --no-site-file" to make sure it is not picking
up some configuration from somewhere. Also check the
Software/GNU/Emacs keys under both HKEY_CURRENT_USER and
HKEY_LOCAL_MACHINE, to ensure there is no font being set there.

You'll get used to it. Alternatively there are ways to reorder the
menu-bar (not perfect, since the menu-bar is dynamic, but you can at
least get close to the old setup).
