Did you mean “I *don’t* think it breaks any dependent packages”?
Because that’s what I think :)

Only ‘pybedtools’ uses the ‘bedtools’ package, and only ‘clipper’ uses
‘pybedtools’.  ‘pybedtools’ is unlikely to be affected by a change in
command line behaviour.
