That is a bit old. Can you try 3.19.1~dev? I suspect you hit the bug.

The .1 is time from NMEA (course). The .2 is the time from PPS (fine).
I prefer the newer syntax:
# local PPS (gpsd)
refclock shm unit 1 minpoll 4 maxpoll 4 refid PPS flag4 1 prefer
# local NMEA (gpsd)
refclock shm unit 0 time1 -0.0900 refid GPS flag4 1 noselect
