    [boot] Modify the configure script to DTRT
    
    Specifically:
    - Look in build-system/ for configure.py, instead of cwd.
    - After configure.py creates config.mk, move it to build-system/.
    
    This fixes a "Failure To Configure From Source" error :-D.
