I'm thinking about adding more data to the inserted files, then the standard gnunet-gtk insertion utility does.
To add *keywords* (words someone can search for) you can simply put them into the filename (a file "gpl.txt" could be renamed to "GNU General Public License GPL.txt" to provide some additional keywords to GNUnet) or rewrite the file's metdata (if applicable) using a sophisticated editor.

One thing I would like to be able to do is use use ed2k links and magnet links to find files on GNUnet AFS.
GNUnet uses a different URI scheme which is incompatible to those you mentioned.
