Few more details,

1) gnunet-check seems to remove the ghost entries properly. -> that is 
functioning correctly.

2) After inspecting the database.list it looks like the ghost entries 
appeared right after a long recursive
gnunet-insert. The last file in that insert was properly put in 
database.list but after that there were bunch of
these ghost lines.

3) May be a related issue is that I get after gnunet-inserts complaints 
about corruption in malloc()/free().
