There are a number of warnings of i386 files:
/usr/lib/gcc/x86_64-pc-cygwin/4.8.1/../../../../x86_64-pc-cygwin/bin/ld: i386
architecture of input file `io.o' is incompatible with i386:x86-64 output
Remove them (remove all *.o in engine), and try rebuilding.
