Ah, it looks like this was at fault. emacs-wiki-file-alist kept
rescanning the directories, and this performed very badly on my large
Plans directory.
You'll now have to call (emacs-wiki-walk-directories "...") explicitly
when initializing emacs-wiki-directories, but the relative links
should still work.
