Aloha Arne,
If your projects are in different files, then you should be able to use
file variables:
http://www.gnu.org/s/libtool/manual/emacs/Specifying-File-Variables.html#Specifying-File-Variables.
Something like:
-*- org-babel-python-command: "python3"
