You said "after `maintainer-clean' or a fresh checkout".
I always bootstrap like this:
cd trunk
bzr --no-plugins clean-tree --unknown --ignored --detritus --force
cd nt
configure # several options
make bootstrap
make install-bin
and it just works (I have sed in the path, of course).
