I did some more testing with the current master branch code. I have been able to stop the clock now while playing an engine, so it is not an ICS mode only thing.
While I am able to stop the clock occasionally by moving the board, it doesn't happen often. It is much easier to reproduce by iconifying/ deiconifying the board window.
