In a quick check, the chunk of misc/Makefile.in which removes pc-files
was added in November 2015. Offhand I don't see the reason it would
delete extra files (other than that the makefile is processing a list
with a wildcard, which _could_ be the problem if the pc-files are not
actually there).
It would help to have config.status and config.log from your build,
so I could check the configuration (I do see the script below...)
