I know this error is unrelated to your patch. I had to modify my build
environment a bit (specifically I removed guile1.4 packages and left
only guile1.6 because I could not compile the package). Could this be
related to the issue (include #searchpath directive, provide -L flags
to sieve binary and yet the vacation action cannot be found)?

The modified version of what? I have installed mailutils snapshot with
your patch in actions.c included (that's how I determined that your
patch works as expected). 
I configured with
./configure --enable-debug --prefix=/usr/local/mailutils
