A few different reasons:

1) The different versions of automake don't co-exist, so I have to
keep reinstalling different versions depending on if I'm working on
mailutils or inetutils (or radar, or cron, etc...)

2) They've cleaned up much of the syntax, as Sergey had mentioned.
config.h.in is now completely generated from configure.[ac,in], so
it's easier to keep it all clean.

3) Support for per-executable and per-library compilation flags.  This
becomes more important to handle cleanly as we add more tools.

My offer still stands that if someone can provide me with a Qnx box to
ssh into, I'll tweak libtool and get the QNX behaviour in upstream.  I
spoke with Sam a bit about this, and it sounds like it will be really
easy.
