The end user should not need to do this.  Typically developers are the only
people who know anything about autoconf and automake.  A current version of
configure should be checked in as changes are made that modify it.

This is not a very good argument for the following reasons:

 - Red Hat 6.2 is very stable
 - Debian stable is absolutely ancient by now
 - The GNU project has, as its stated goal, the ability to replace
   proprietary Unix software on as many platforms as possible.

Telling people to run debian in order to run your software is completely
counter to the goals of the GNU project.  You might as well be working for
Compaq or Microsoft if you want people to only run your favorite platform.
