The new font setup hasn't yet appeared in any released
Lilypond version, but should probably appear in 1.5.42. 
If you're curious already now, the patch was posted on 
lilypond-devel two days ago.

I don't understand what could have happened in 1.5.40 that
borke your previous setup, but it's probably no use trying
to debug that now.
