I can't reproduce this (using Fedora 40).
For what it's worth I used Emacs admin/merge-gnulib frequently when I
started working on gnulib-tool.py. Bruno then added it as a test case
in maint-tools. So I can almost guarantee it is safe to use there.
Could the autogen.sh script be messing it up perhaps? Or old build
artifacts? My Emacs directory was clean during run.
