A couple of suggestions:
 
When a file is open, wouldn't be better if instead of an unique export dialog -the save option- there was both a 'save' and 'save as' option?
 
The 'save as' would show the same save dialog that is now show with 'save'.
And the 'save' option would simply save the match, analysis and/or any rollout results in the file that's open without having to search for the folder in which it's stored.
Every program that deals with files have these two options, 'save' and 'save as...'
 
If the opened file is not a SGF -which as far as I know is the only one which supports the GNU analysis and rollouts, but I'm not sure-:
1. a SGF file with the same name could be saved in the same folder
2. or 'save' wouldn't do anything -it could be disabled also-
 
Finally, when a new match is started, any opened filed should be 'closed' to prevent saving other things in the file. (The name of the opened file remains in the title, perhaps is just that)
 
 
And a last suggestion, which I think is kind of complicated due to the different OS, is file association.
