I registered gnupedia.com/net/org a long time ago, before the existence
of this confused state of affairs. My thinking was very simple: to try
to prevent this kind of confusion from happening.
We specifically chose NOT to use the name 'gnupedia' for ourselves because
to do so would have invalidly implied an endorsement from GNU/FSF, which
we did not have. At the same time, we hoped that pre-registering the
gnupedia name (but not using it) would make sure that name confusion
wouldn't crop up.
