I think that I've found out the origin of this strange behaviour:

latexenc-find-file-coding-system in /lisp/international/latexenc.el,

a new Elisp function that has been introduced April, 28th.  As far as I
have understood Emacs uses this function to determine, which coding system
to use for TeX files based on \inputenc-Options and such.

So it's obviously not an AUCTeX issue.
