Follow-up Comment #1, bug #24664 (project bibledit):
This is a bug. It takes way too long to make the comparison because it
insists on going through all the books.
A temporal workaround could be to copy the two projects to be compared to
another two projects, with different names. Then to remove all but the books
to be compared from those new projects. Then to run the comparison.
