I've been using AVRDUDE with an STK300 I have here for some time.
While it's not my primary programmer, I dust if off every now and then
and run some bits through it.  There's not a seperate entry in the
config file for the STK300, but the STK200 entry works.  Try using:

        avrdude -c stk200 ...
