Under Linux try to lauch avrdude with 'strace -tt ': this will show you 
what system call is executed and what time
is taken to perform the system call. So you'll see if the program is 
really loosing time only in usleep() (and hence
nanosleep(2) probably since usleep(3) is not a system call) or if 
something else slows it down. So:

strace -tt avrdude ....(your avrdude options)....
