Thanks everyone. Right now I'm just using the as a workaround until the automake problem is fixed. I'm only worried about GNU make on Cywin at the moment.

If I recall correctly, IRIX make supports $VPATH in the sense that
it will use it for dependencies, but it won't actually supply the path
it used in $< and similar variables, so you actually need to test for
the location of the file in the make rule...
