You could use the local variable section. That's what I use when
plotting with tikzpicture:
%%% Local variables:
%%% mode: LaTeX
%%% LaTeX-command: "latex -shell-escape"
%%% TeX-master: t
%%% End:
There is probably a more elegant way ... but it works.
