Hi Rob,
This is due to a restriction in the swf file format, I run into this quite frequently as well - normally where there are a lot of company logos on a page (I'm looking at you Barclays). The only way I can get around it is to either get the original indesign / quark files and track down and simplify the vector artwork, or to convert the pdf to a very hi-res jpeg and use that instead.

Use -s poly2Bitmap to flatten keeping the font layers alive.
