It is very likely that something is not picking up on the new fonts.
I don't know how Apache FOP works, however.

How did you install them?  (and which versions?  TrueType, OpenType?)
What system are you using?

Some things to check out:

Previously-installed freefont:
     look under /usr/share/fonts/
     do a "locate freeserif" and "locate FreeSerif"

Font cache not properly updated.
    delete everything under ~/.fontconfig/
