Those lines mean you have installed additional versions of packages
that come with Emacs.  Emacs warns you that those additional versions
shadow the version which came with Emacs, so you should investigate
whether you indeed want to use the versions you installed outside of
the Emacs bundle.

It is not a bug, it is a feature.
