I've tried to bisect the master branch in order to see when the problem started. Kind of impossible, due to the heavy changes in configuration machinery of Emacs last weeks. So I've followed the commits for inotify.c. With commit b2a83eed23 the problem doesn't happen. It started to appear with next commit for inotify.c, 158bb8555d.
